The point is, its the genes that count, not the lines they are in. Chromosomes are variable sized packets of genes. If two chromosomes fuse, they can still mesh with the two separate chromosomes from the "opposite parent" just fine, with the genes still lining up one to one in the same order.
In other words, not a big deal, and not a barrier to reproduction.
